四十四年春二月，降福建巡撫黃檢為真隸正定府知府。以檢不應刊刻其祖父廷桂奏稿，且載入世宗及帝硃批也。夏四月，殺直隸民人智天豹。帝謁陵回京師，天豹使其徒張九霄於道旁呈獻《大清天定運數》一本，中編大清天號三十餘條，而於乾隆年號僅及五十七年而止，又於聖祖廟諱直書不諱，命立斬，九霄斬監候。

穆宗同治元年春正月，命兵部尚書麟魁，兩江總督曾國藩，均協辦大學士。總理各國事務衙門，奏請飭江蘇等省籌款，購買外洋船砲，從之。三月，命左副都御史晏瑞書赴廣東，駐紮韶州，督辦通省釐金，接濟浙江等省餉需。夏四月，命辦山東畝捐，從科爾沁親王僧格林沁奏請也。五月，臺灣民人戴萬生等起兵，據彰化。命福建巡撫徐宗幹剿辦。添設長江水師提督，駐紮蕪湖。六月，直隸蝗災。秋七月，有衆星西南流，如織。京師大疫。八月，廣東省城及近省各屬風災，縱橫及千里，傷斃人口數萬。九月，詔畿輔行堅壁清野法，時畿輔教、土、捻、幅各黨轟起故也。冬十一月己酉朔，日食。大學士銜管理工部事務翁心存卒，予諡文端。時翁心存之子革職安徽巡撫翁同書，以失守安慶城池下獄，命釋放。予告大學士彭蘊章卒。蘊章初在政府，以力薦阿桂清被斥，及再起，條議時事，請撤湘楚軍，裁抑曾國藩兵權，政府哂之，由是不獲再用。是年，黑虹見天，江蘇等見大疫。
